Rudeus loses his arms more than once in Mushoku Tensei, but does he ever get them back?
The first time happens during his fight with Orsted. Rudeus loses his right arm during the battle, and at that point, he was already missing his left hand from the Manatite Hydra fight in the Teleportation Labyrinth.
After the fight, Rudeus ends up working under Orsted. Orsted uses healing magic to restore both of his original arms, so Rudeus no longer needs his prosthetic hand as a replacement.
But later in the story, Rudeus finds himself in an even worse situation.
In Volume 23, he runs into Aleksander Ryback, also known as Kalman III, and Gull Farion, the former Sword God. The two are working with Geese, and Rudeus gets caught in their trap.
Before he can summon his Magic Armor, Gull cuts off his right arm, then his left. Without his hands, Rudeus can't cast magic the way he normally does, leaving him almost helpless. He falls into a valley, and things look pretty bad.
Fortunately, Rudeus has something Atofe gave him earlier: a box containing a piece of her flesh. It was meant to help him in a desperate situation, and after the fall, it ends up saving his life.
The flesh transforms into a pair of black arms that replace the ones he'd lost. They're incredibly tough, and Rudeus can use them in place of his original limbs.
So yes, Rudeus gets his arms back twice. Orsted restores his original arms with healing magic, while the second time, Atofe's gift gives him a completely different pair of arms made from her own flesh.

Out of all six of Rudeus's children, why is Lucy the only one who inherited his hair color? 👀
