Love this this just… works? Installed on my M3 MBP and was segmenting images in a matter of minutes 👏

But what if you don’t know or like @QuPath? Firstly, I’m outraged. Secondly, we want you to use the software that's best for you - so we've made sure you can run InstanSeg on smaller images with @deepImageJ deepimagej.github.io

Applying this to the familiar CMU-1.svs image, QuPath + InstanSeg can detect 236,952 nuclei in 93 seconds on an M3 Max MacBook Pro with MPS acceleration. Or 103 seconds on an Intel i7 laptop with a Quadro RTX 3000 (6GB) GPU.

The means you can easily apply InstanSeg to whole slide images, measure & classify detections, interactively explore the results, and slot it into end-to-end analysis pipelines.

The self-contained TorchScript also makes the method portable. Because InstanSeg was developed using PyTorch, of course you can run it in Python. But we’ve also written a @QuPath extension, powered by @deepjavalibrary github.com/qupath/qupath-ext…

Let me introduce: InstanSeg 🦠🔬💻👩‍🔬 This *would* have been a short thread about Thibaut Goldsborough’s PhD work… but he solved too many problems. Now it's a long thread about 2 preprints, a whole new approach to cell segmentation & #opensource software to make it easy to use

Have you seen this? Last night I posted a new video learning @QuPathª! I have never worked with multiplexed images before and it shows 😬😬 Can you help me? or, if you are in a more competitive mood, can you do it better than me? 🧐 Join me! #bioimageanalysis #digitalpathology
Hello future @QuPath heroes! Today's video was difficult to record and difficult to edit, as this was my first attempt at working with multiplex images! You'll see me get 🌟🌟really🌟🌟 frustrated and I end up basically begging for help. #Fluorescence #ComputationalPathology

We are getting closer to the end of the docs' tutorials and so soon we'll be sailing into more dangerous waters. ⛵️ Naturally, I would love to get some help, so if you think I am doing something wrong, or you think your approach is better, do tell! Pete has already done so:
Well, well, well... new video out today!!! It's a shorter one this time: Exporting measurements. But I still manage to get confused and make mistakes! Join me! youtube.com/watch?v=123396SZ…

Great video! I hope other people reply / give tips / ask questions / sympathize... I'll start: here's a video showing 5 ways to get rid of stubborn cells, some measurement table trickery, and where unlocking & editing annotations might go wrong: youtube.com/watch?v=zFTnfv_X…

So, in order to stop feeling stupid for not understanding things immediately -and also to force myself to learn new things despite my frustration- I have created a series of videos:
