I have lived in Japan for 30 years and I love it here (I live in Chiba Prefecture, just right outside of Tokyo). Japan is the best place in the world, in my opinion. That being said, I do tend to prefer the countryside to the big city. I love the little rural Japanese towns and out of the way places. One of my favorite places in Japan is Izu Peninsula, in particular Shimoda, a seaside city that is about as far removed from Tokyo as it gets in both atmosphere and beauty. There I can fish, take in the sea air, and see like 5 of the top 10 most beautiful beaches in Japan. Just going there is a thrill because I see all of these cute little rural towns along the way.
What I don't like is the middle of Tokyo. all of the tall buildings, the lights, the sheer humanity, it is all a bit overwhelming to me. An amazing city, but just not for me. I especially dislike Shibuya, Shinjuku, and Kabukicho, for different reasons. Shibuya and Shinjuku are like the avatars of Tokyo's commercialism and excess and they are just a bit much for me. Kabukicho is an area that has a sense of menace not consistent with the rest of Japan, and it is dirty and populated by shady foreigners and Yakuza (Japanese mafia). I would recommend staying away from Kabukicho.
All in all, if you are visiting Japan, why don't you get out of the big city and see something new? Go off the beaten path to see a Japan that you don't see in movies with all of the neon lights and huge TV screens. Tokyo definitely has something for everyone, but if you get out of it's immense big city sphere you will find a quite, charming side of Japan you may have never even imagined.
