Thanks to @NikoMcCarty and the Asimov team for helping me get this out! Hopefully an interesting view into where we are with AI antibody design today. Featuring @boltz_bio BindCraft @ai4s_protenix @AriaxBio @modal @tamarindbio @diffuse_bio @try_litefold @chaidiscovery @nablabio
A few years ago, designing an antibody on the computer was extremely difficult. Today, there are several open-source tools which allow anyone to design antibodies from home. Out today: A step-by-step guide to antibody design. By @btnaughton.

What happened in the Nipah Protein Design Competition so far? Plus: Prediction markets for protein design TLDR: • We hosted our third installment of the Protein Design Competition on @proteinbase, this time challenging participants to design a binder against the Nipah virus glycoprotein. • The response was incredible: Over 10’000 designs were submitted, over 5 times the number of designs in the past 2 competitions combined, with more than 650 total participants. • We’re currently testing all 1’200 selected designs, but, in the meantime, we’re taking a brief detour into what happened during the competition. Which model was the fan favorite? What did the top-ranking designs look like? And how can we select a better ranking metric for future competitions? • Plus, we opened a prediction market on Manifold for this competition so you can bet on hit rates, best performing models, and more

For alpha helical peptides, BindCraft is the SOTA model to beat. See our tutorial and commentary from BindCraft creator Martin Pacesa here: ariax.bio/resources/bindcraf…
BindCraft is generating high-affinity peptides from structure alone 🧬 MDM2: 47% hit rate (7/15 tested) with nM affinity. For WDR5, structural predictions were so precise they enabled "one-shot" stapling for a 6× potency boost (Kd 39nM). No phage display. No alanine scanning. GenAI is accelerating rational chemical design with less wet-lab screening.

1/2 We're now living the dream of (almost) fully programmable protein design. Learning about BindCraft is now essential 🧐 xitter.cf/miangoar/status/196079… Code to complex: AI-driven de novo binder design pubmed.ncbi.nlm.nih.gov/4089… Thanks to @MartinPacesa, Lennart N., and @AriaxBio :)
1/13 🧵 Today, Bindcraft was published in @Nature , one of the most famous AIs in biology for designing protein–protein interactions (PPI). In my opinion. Bindcraft represents one of the most important advances in the post–AlphaFold2 era.

We were so excited to meet and discuss with the protein community in Mexico, it was a great experience and we saw many great BindCraft designs generated in just one day session! Thanks to @aaronmring’s amazing @AriaxBio platform that made running it easier with so many teams
1/2 🧵 We're learning how to use BindCraft at the Center for Genomic Sciences in Mexico 🇲🇽 BindCraft achieves an experimental success rate of 10–100%, compared to the 0.2% for traditional approaches 🔥 When people talk about drug design, they're actually referring to this.

We also shipped project cloning: reuse any job's settings as a template for variations. Test different hotspots, adjust filters, or simply get more designs without re-entering everything. Both features are live now.

I love these and also...they're ludicrous. (BindCraft designed miniprotein for crystallizable core of NUTM1)

Preparing PDB files for protein design usually means wrestling with PyMOL or ChimeraX. We're making it easier. Watch us use our new Prep Inputs feature to go from PDB fetch → structure trimming → hotspot selection → launching a design job in a leisurely 75 seconds.
