Excited to share this collaborative work with @Hadhjantonakis and @dana_peer led by @Vid_ur reporting drastically different interconversion efficiencies between ESC and XEN, unique trajectories mimicking in vivo states, and key plasticity barriers. cell.com/developmental-cell/…
🚨 It's finally out!! I'm happy to share our collaborative work from the Hadjantonakis, @efapostolou29 and @dana_peer labs. We wanted to know what makes embryonic/pluripotent cells different from extra-embryonic endoderm cells (1/6)
sciencedirect.com/science/ar…
But how does this inform our understanding of lineage specification in the embryo? Turns out the transcriptional changes we detect in vitro also resemble cell states in vivo during EPI/PrE specification (5/6)
Massive thank you to the dream team from the Tri-I/tri-lab collaboration and all co-authors for their hard work and contributions @SettyM @AlexPPolyzos @djmurph93 (6/6)

Super excited to share the final publication of Spectra, fruit of the wonderful collaboration between
@russell_kunes and @science_wallet, a gene program factorization program that I hope will help many interpret and bring insight from their single-cell data -->

Very excited for the first machine learning model from our lab, named 3D-HiChAT developed by @AlexPPolyzos, that enables prediction of 3D complex regulatory relationships, including enhancer hierarchies and 3D hubs that control gene coregulation.
Excited for our latest work biorxiv.org/content/10.1101/… with @efapostolou29 & @artsinyc. We study the role of 3D hubs & enhancer rewiring in early developmental lineages & introduce 3D-HiChAT machine learning approach to nominate impactful enhancers for gene regulation.

Happy to share our new preprint, @efapostolou29 lab! We mapped 3D Enhancer-Promoter connections in mouse TSC, ESC and XEN Cells, and created a machine-learning model, 3D-HiChAT, that uses 1D and 3D features to predict gene expression, validated by CRISPRi. doi.org/10.1101/2023.07.19.5…

Our latest work on engineering extrachromosomal circular DNAs (ecDNAs) is now available in @biorxiv.
In this preprint we describe a novel strategy to engineer the formation of large (>1 Mb), multigenic, amplifications mediated by ecDNAs in cells and mice.
